Another question along these lines.... I'm assuming a runestone applied to a staff of focus would only gain the damage bonus to melee damage with that weapon and the runestone would have no effect on spells cast.

Does the runestone in question only affect melee damage when not polymorphed? If yes, then it would not affect anything other than melee damage when polymorphed. A runestone doesn't gain efficacy when the user polymorphs.
